Are there any differences between the different flavours of JoinFS (FS2020, FSX etc) other than the default directories in which the program looks when scanning for models?
To put it another way, is there anything, apart from scanning for models, which prevents you using the FS2020 version when flying P3D; or the FSX version when flying FS2020?

Not much difference at all. Certainly in terms of functionality. The main difference is that they use different versions of SimConnect. So I don't think FS2020 JoinFS will work with FSX simulator, however every other combination will probably work just fine including P3D. Best thing is to just try it. If the simulator button goes green then you should be good.
