I use JoinFS regularly for shared cockpit training sessions -- the lack of fuel burn was an issue in earlier versions but I believe it is fixed in 1.4.34?

But surely the solution is as you stated yourself above: don't allow the affected (i.e. Carenado) models to be injected as AI! Ensure that they are substituted for alternative models instead. FYI Peter -- a couple of our instructors have now noticed the throttle issue and sadly it makes things pretty unflyable, so we've had to roll back to 1.4.3 for now.

Will keep an eye out on upcoming beta versions etc!
